Hardgain, a couple of things. If that shoulder thing is good, maybe you could post it in the injuries thread?

On your back- since you've recently ramped up the flexibility program you may be feeling the results of cetain movements in you lower back. Are you doing any type of psoas stretch? Do it. My lower back has been a BIG problem since my early 20's as far as working out and although I was skeptical I've been doing the reverse hypers and my back IS feeling great. Look at the WS4BB. I'm doing that and it has beaucoup lower back work. No problem. And I don't have a hyper machine. If your gym has one, why don't you check it out? And don't forget those hip stretches. Make all the difference in your lower back.

Headaches could be from something in your shoulder or the shoulder/trap complex. Strange, I know, but a distinct possibility. I know you've taken alcar a lot, but a possibility there too?
