Since you have a crepitus (cracking, grating, or clicking) AND pain then it is probably the result of an instability cause by an injury. One obvious example that would cause this is a rotator cuff tear. It could be other things. Definitely see a doctor.

The things I would suggest you may need is some type of rotator cuff stregthening program (both shoulders) but you should wait to get it diagnosed.

Also it is very important that your shoulders be worked in a balanced way. This means if you do a bench you need to do the opposite movement. Rows preferably and/or rear lateral raises. You need to be doing some overhead pressing (but not too excessively) and this is even more necessary if you are doing pulldowns or pullups.

Right now you need to stop what you are doing and give the area a rest and then you are going to have to rehabilitate it for a while. Again, pending a doctor's instructions.

At the top of the training thread there is an injuires sticky that has tons of shoulder info in it.

Another thing is you need to warm up the shoulders a little before hitting them hard. If bench press was the first exerciese in your workout you should be doing a general warmup (which may include some shoulder rotations) and then warm up with light bench pressing moving to heavy. If you had already warmed up and performed other excercises you still wouldn't want to go right to you heavy sets of bench as this could cause injury. You'd still need something to get ready.
