I agree, get that protein shake w/ bcaas before and during your run to prevent muscle breakdown. This should not have an effect on your fat loss. Protein with carbs is a good option for after unless you work out late. Your carb intake should be directly affected by what you are going to be doing after you injest them. Carbs followed by sleep is great way to build up some fat.
