Another reason is that WHOLE food is much more thermogenic as compared to a protein shake. Your body must expend more energy to break down the whole foods as compared to a shake. Also when cutting you are usually limiting your food intake in some fashion (calories in vs out) and whole food is much more filling and tends to leave you less hungry.

Shakes have their place when cutting, just don't rely on them for every meal.
