Well you're sitting down with a bunch of weight on your shoulders. Even though you are controlling the decent and not plopping onto the box it is bound to take a toll on the lower back. It's not really something your back was meant to do. Like I said at the beginning I wouldn't do box the entire time. If I were you I'd switch up to reg squats after a while and start reaping some of the benefits of all that box squatting.
